"Celestial Being",una organización militar privada, hace una demostracion de sus nuevos "MS-Gundam" irrumpiendo en una exhibicion pública del último Mobile suit de la AEU Al mismo tiempo que impide un ataque terrorista contra el elevador espacial de la liga de Reforma Humana, conocido como "Tenchu".Poco despues y ante la mirada atonita de los tres poderes mundiales, Aeoria Schenberg lanza un comunicado sobre su objetivo de erradicar la guerra en el mundo a traves de esta misteriosa organizacion.

El mundo entero discute los posibles origenes y el impacto de "Celestial Being". Los Gundams hacen su primera incursion en Ceylon, mas conocida como Shri Lanka, donde tomarán parte en el conflicto armado entre las fuerzas locales y la liga de reforma humana. Mientras, la reportera de la JNN, Kinue Crossroad, descubre quién es Aeoria Schenberg y sus orígenes. El episodio culmina con el enfrentamiento de Graham Aker con Setsuna en su objetivo de saber más sobre los Gundams.

Setsuna se libra de Graham con facilidad mientras Tieria vuelve al espacio junto al Gundam virtue escondido en uno de los trenes del pilar. La Unión Armada crea el escuadrón de investigación "Anti-Gundam" al que son transferidos Graham y Billy como miembros oficiales. Celestial Being lanza sendos ataques simultáneos en Sudafrica, en el continente Sudamericano y en Ceylon, donde Setsuna se enfrenta al Coronel Smimov. Poco despues facciones militares del Ira firman un tratado de paz poniendo punto final al conflicto que han mantenido durante decadas con la Armada británica y el PSNI.

El coronel Sergei vuelve a la Liga de la Reforma humana para liderar un nuevo escuadrón cuya mision es capturar a uno de los Gundams. Animados por las acciones de Celestial Being, la nación sudamericada de Taribia declara su separacion de la Unión y su independencia sobre el control de las fuentes de energia solar,con el objetivo de forzar una respuesta armada y la consecuente intervención favorable de Celestial Being.

El Coronel Sergei lleva a cabo una serie de pruebas sobre un nuevo Mobile suit diseñado especialmente para Soma Peries, una humana creada geneticamente, pero durante el test, Allelujah Haptism y ella experimentan una extraña conexión lo que hace enloquecer a Soma y provocar un accidente en el elevador orbital.

La Republica de Moralia, en el Sureste de Francia (lo que hoy es conocido como Mónaco) Y la AEU se han unido en una coalicion armada. Por su parte Marina se ha desplazado a Francia para pedir ayuda humanitaria debido a la crisis energética que sufre su país todavía dependiente de la industria del petróleo.

Celestial Being ataca las fuerzas armadas de la coalicion, pero Setsuna se ve sorprendido por el ataque de Ali Al -Sanchez, una figura de su pasado.

Los Gundam Meisters derrotan a la Armada de Moralia, mientras Tetsuna intenta confirmar que es Ali el que pilota el Enact de la AEU contra el que ha estado luchando, lo que más tarde le lleva a una reprimenda por parte de Lockon y Tieria, por los metodos "poco ortodxos" empleados para tal fin.

De repente varias bombas esplotan simultaneamente a lo largo del planeta, como parte de un mensaje enviado a Celestial Being, para que cese sus actividades.

Los Gundam meisters han sido enviados a investigar quién es el grupo terrorista que esta matando civiles indiscriminadamente a lo largo del planeta. Mientras Tetsuna persigue a uno de los supuestos terroristas, es detenido por la policia escocesa local, pero antes de que la situacion se complique, Marina quien se encuentra en el país de visita diplomatica , interviene, lo que le llevara a Tetsuna a desvelarle su verdadera identidad como un Gundam meister.

Han pasado cuatro meses desde la primera aparicion de Celestial Being, y los Gundam Meisters llevan ya a sus espaldas cerca de sesenta operaciones armadas. Mientras el mundo empieza a cambiar, la tripulacion a bordo del Ptolemy tiene un poco de tiempo para disfrute personal. La relacion entre Lockon y Felt es analizada a fondo lo que demuestra que los Meisters y Celestial Being tienen una historia que se remonta años atras de lo que en un principio se había pensado. En Azadistan, una delegacion de las Naciones Unidas liderada por Alejandro Corner, utiliza su estatus en la UN para reunirse con Marina y otros Oficiales Azadistaníes, mientras La HRL lanza una serie de dispositivos con el objetivo de encontrar a los Gundams en el espacio cogiendo por sorpresa a la tripulación de Ptolemy, lo que obliga a los Gundams a lanzar una offensiva alrededor del sistema solar de satélites.

La operación de la HRL contra Celestial Being continúa. Allelujah sufre desorientacion debido a la proximidad de Soma Peries lo que acaba en la captura del Gundam Kyrios en un vehículo de transporte, Tieria intenta rescatarlo a bordo de su Gundam Virtue pero es superado por las fuerzas enemigas, es entonces cuando la "otra" personalidad de Allelujah despierta y consigue destruir el transporte escapando y atacando sus captores, Soma y Sergei Smirnov, que van a bordo de sus mobile suits, pero consiguen escapar. La batalla termina en "tablas" ya que Tieria se ve obligado a revelar uno de los grandes secretos de Celestial Being, el GN.004 Nadleeh, al mismo tiempo que la HRL pierde muchos de sus mobile suits durante la retirada. Con la "casi" captura del Kyrios y el Virtue, los miembros de Celestial Being se retiran tristes por los resultados de la batalla.

Allelujah Haptism decide enfrentarse a su pasado y se ofrece voluntario para una mision que supone la destrucción de la instalación donde él mismo fué creado, Sumeragi acepta la proposicion y ordena al Exia y el Dynames atacar Sudáfrica como parte de una estratégia de distraccion, mientras el Kyrios y el Virtue asaltan la Colonia de la HRL donde se realizan experimentos ilegales con niños. Las sombras del pasado vuelven a Alelujah durante la operacion, lo que no impide la total destruccion de las instalaciones. Mientras, Celestial Being filtra información a los medios acerca de los experimentos secretos de la HRL con el fin de dañar su imagen pública. Por su parte Kinue continúa la investigación sobre Aeolia Schenberg en su intencion de descubrir los misterios que rodean al fundador de Celestial Being.

Un imam llamado Massad Rachmadi ha sido raptado por un grupo armado desconocido que lidera una revuelta por parte de la poblacion Azadistaní contra los militares llamados a proteger la ciudad. Celestial Being y la Union Army comienzan su intervencion cuando facciones radicales en las milicias Azadistaníes comienzan a atacar las fuerzas aliadas que protegen la antena solar que conecta con el Elevador Orbital. Cuando el conflicto empieza Setsuna se ve obligado a revivir eventos pasados cuando Fuerzas militares Azadistaníes atacaban a niños armados.

Estando Massad Rachmadi en paradero desconocido, Azadistan cae en un estado de intranquilidad civil debido al miedo contínuo de ataques terroristas. Despues de una ardua investigacion por parte de Setsuna, Graham y Billy, estos descubren que los misles fueron lanzados por Ali, asi como el lugar de lanzamiento de los mismos. Es entonces cuando Setsuna y Lockon con la ayuda de Hong Long atacan el escondite, enfrentandose a Ali con el Exia y obligandole a huir de la batalla, mientras Lockon y Hong Long utilizan la distraccion para rescatar a Rachmadi.

Con el Ptolemaios en fase de mantenimiento, los miembros de Celestial Being toman un pequeño descanso en la Tierra. Mientras, la Union, AEU, y la HRL mantienen una reunion secreta para discutir los planes del "proyecto G", una coalicion secreta entre los tres grupos con el obejtivo de capturar a los Gundams. De cara al publico, esta coalicion es solo un ejercicio militar, pero mas tarde se revelará que las tres armadas convergirán en un determinado punto del desierto de Taklamakan, con un alto riesgo de un accidente nuclear si no son tomadas las suficientes medidas de precaución, a lo cual Celestial Being decide intervenir.

The Union, Human Reform League, and AEU begin their joint military exercise in the Taklamakan Desert.

On the brink of defeat, the Gundam Meisters have been rescued by the intervention of Celestial Being's second team. Their rescuers identify themselves as Johann, Michael, and Nena Trinity, the Meisters of the mysterious Gundam Thrones.

The Ptolemaios crew return to space for a rendezvous with Team Trinity. When they finally meet the new Gundam Meisters face to face, Setsuna and his comrades are disturbed by their attitude and behavior.

Team Trinity continues its campaign of armed intervention. Unlike Setsuna and his comrades, they are targeting military facilities of all kinds and exterminating everyone on the scene, even civilians.

Having determined that Team Trinity itself is promoting conflict, Setsuna confronts the Gundam Thrones. Tieria comes to his assistance, and the two Gundam Meisters fight as a team for the first time.

A mysterious benefactor has provided the three superpower blocs with a new weapon against the Gundams. Quickly establishing a military alliance, the superpowers organize an elite fighting force under the aegis of the United Nations.

The United Nations forces have deployed their new weapon, a mobile suit model known as the GN-X which is powered by a pseudo solar reactor. While Sergei Smirnov and Soma Peries lead a GN-X team in pursuit of the Gundam Thrones.

The United Nations reveals the existence of the GN-X to the world, and announces the launch of a Gundam elimination operation with the code name "Fallen Angels." The operation begins with the renewed pursuit of Team Trinity.

Alejandro Corner and Ribbons Almark have forced their way into the heart of Veda and taken control of Celestial Being's master computer. But their actions have triggered an unexpected programmed response.

Despite the loss of Lockon, the Ptolemaios crew are united in their determination to keep fighting the United Nations forces. The enemy begins another assault, this time spearheaded by the Alvatore, a mobile armor operated by traitor Alejandro Corner.

The Celestial Being mothership Ptolemaios has been destroyed, and most of the Gundams are beyond repair. Yet Setsuna continues his desperate fight against the overwhelming power of Alejandro Corner's mobile armor and the final weapon hidden within it.

The year is 2312 A.D, five years after the first appearance of Celestial Being, and four years after the organization was destroyed by the United Nations forces.

With the reappearance of Celestial Being, the A-LAWS begin gathering personnel who have experience fighting the Gundams.

The A-LAWS prepare a new trap for the reborn Celestial Being at a detention center for anti-government elements.

Setsuna and his comrades have successfully overpowered the A-LAWS and freed Allelujah and Marina from the Federation's detention center. When Marina asks them to return her to Azadistan, they set a course back to the Middle East.

Having been rescued from near defeat by the Katharon resistance group, the Ptolemaios 2 now takes refuge at a Katharon base in the Arabian desert.

The Katharon base has been devastated by the A-LAWS attack. The words of a dying soldier remind Sumeragi of a traumatic incident from her past, and she passes out.

Sumeragi has regained consciousness, and thanks to her tactical plan the Ptolemaios 2 is able to escape the battlefield. However, Allelujah's Gundam has been shot down along with Soma Peries, and his comrades cannot locate him.

Tieria is shocked at the sudden appearance of his lookalike Regene Regetta. He is further disturbed by Regene's revelations about the Innovators.

Setsuna and Tieria are confronted by Ali al-Saachez and his new Arche Gundam. A furious Tieria tries to avenge Lockon, but is overwhelmed by the enemy's fighting strength.

The Federation's plan to forcibly reorganize the Middle East is opposed by the kingdom of Suille, the strongest of the Middle Eastern nations.

While Ian Vashti and his fellow Celestial Being mechanics prepare the O Raiser, a support machine for Setsuna's 00 Gundam, the A-LAWS deploy a devastating new weapon of their own.

The Ptolemaios 2 attempts to make a hasty escape from the attacking A-LAWS. But the Gundam Meisters are hard-pressed by Kati Mannequin's tactics and the enemy's new mobile suits.

The Katharon space fleet has begun an assault on the satellite weapon Memento Mori, and is now under attack by A-LAWS mobile suits.

The Ptolemaios 2, damaged by the Innovators' attack, descends to Earth. Now separated from his comrades, Setsuna searches for the Ptolemaios 2. But instead, he finds Ali al-Saachez and his Arche Gundam waiting for him.

The Ptolemaios 2 has received supplies from Katharon, and repairs are now in progress. But it cannot break through the Federation's siege without the fighting strength of the 00, and Setsuna has not yet returned to the ship.

The A-LAWS have abruptly retreated after receiving word of a coup d'etat within the Federation. Hoping to reunite with his comrades, Setsuna sets the 00 on a course for Africa.

A crisis is unfolding, but the Ptolemaios 2, which has not yet been fully repaired, is unable to break the deadlock. The wounded Setsuna returns to battle despite his injuries, asking Saji to help him save countless innocent lives.

Four months have passed since the "Break Pillar" incident, the near-collapse of an orbital elevator. The A-LAWS leaders receive word that Celestial Being has resumed activity after months of silence.

As Saji Crossroad searches for Louise Halevy amid the chaos of battle, Soma Peries hunts for Andrei Smirnov in order to avenge Sergei's death. Setsuna confronts the Innovator Hiling Care and unleashes the power of the Twin Drive.

The Innovator Revive Revival is now a prisoner aboard the Ptolemaios 2, but he sneers at the questions of its crew, and gives them nothing but evasive replies. Suddenly, the crew receive word that crewmember Mileina Vashti has been taken hostage.

The Ptolemaios 2 has received a message containing coordinates for a point at Lagrange 5. The crew are suspicious, but Setsuna suggests they set course for this mysterious location.

The A-LAWS and Federation Forces are gathering a huge fleet to exterminate Celestial Being, and their leaders anticipate a final decisive battle.

The Innovator Regene Regetta finally rebels against Ribbons Almark.

As Tieria enters the enemy ship and learns shocking truths, the Ptolemaios 2 fights a defensive battle against the unrelenting enemy assault. One by one, our heroes fall. Setsuna cries out as if responding to the fading light of their lives.

Setsuna begins a final decisive duel. Lyle's intentions, Allelujah's hopes, and Tieria's thoughts flow through the darkness of space. The particles from the 00 Raiser envelop the area around them.
