Muurahaizten tarinaa kuljettaa kertojamuurahainen nimeltä Z, jonka rooli on varta vasten kirjoitettu Woody Allenille. Elokuva alkaa siitä, kun Z makaa psykiatrin sohvalla tilittäen henkilökohtaisia ongelmiaan. Z vastaa siis täysin Allenin omaa tyyppihahmoa: hän on heiveröinen, pelokas, neuroottinen, itseään ja ympäristöään ylianalysoiva työläismuurahainen. Valinnan vapauden ja yksilöllisyyden puolesta kapinoiva Z vaihtaa hetkeksi paikkoja sotilaiden kastiin kuuluvan Weaverin (Sylvester Stallone) kanssa - ja joutuu kylmiltään taisteluun termiittejä vastaan.
