[位相差空間ゲート]によって短時間で惑星間を航行できるようになり宇宙時代を迎えていた未来の太陽系。賞金の掛かった犯罪者を追って宇宙を飛び回る、通称”カウボーイ”と呼ばれる賞金稼ぎが生業のスパイクとジェットは元マフィアと元警官。記憶喪失の上に莫大な借金を背負っている謎の女フェイ、野生児のような天才ハッカーのエド、人間並みの知能を持つデータ犬アインが加わって4人と1匹が惑星間航行船ビバップ号で奇妙な共同生活を送ることになる。

「契約者」と呼ばれる超能力者で秘密組織のエージェントである主人公が任務を行い、他の「契約者」やエージェントとの戦闘、人々との交流を中心に物語が進展する。そこに警視庁の刑事たちも加わり「ゲート」や「契約者」をめぐる謎や陰謀が明らかになる展開となっている。

架空の世界を描いたものであるが、日本の東京が舞台であり現実と同様の世界観がモチーフとされた。徹底的なロケハンにより、ほとんどのエピソードの舞台として実際に存在する場所・建物が（多少のアレンジを施しつつ）忠実に描かれている。
