إستكمالاً لأحداث الجزء الأول، تحاول الحيوانات العودة إلى موطنها في نيويورك، ومنهم الأسد (أليكس) بعد أن تخلى عن طبيعته المفترسة، لكن تسقط الطائرة التي صنعها البطاريق في إحدى المحميات في أفريقيا، يلتقي فيها الأسد (أليكس) بعائلته، ويحاول إثبات نسبه الملكي بالصراع مع (مكونجا)، في الوقت ذاته تكون الزرافة (ميلما) هي الطبيب الساحر الجديد، في الوقت الذي تحاول فيه البطاريق صنع طائرة جديدة للعودة إلى نيويورك.
استكمالا للجزئين الاول والثاني يظل كل من الأسد الكس و الحمآر الوحشي مارتي و فرس النهر جلوريا والزرآفة ميلمان في محاولة مستمرة للعودة إلى وطنهم ولكن تلك المرة رحلتهم عبر أوروبا حيث الكثير من المتع التي يتخيلون معها كأنهم بوطنهم مدغشقر.
يعيش الأسد أليكس والحمار الوحشي مارتي والزرافة ميلمين وفرس النهر جلوريا حياة مترفة في حديقة الحيوان، وذات يوم خطر ببال مارتي في تجربة الحياة في البرية، يحاول أصدقائه الهرب من تلك الفكرة، ولكنهم فوجئوا بشحنهم بالخطأ، وتحدث المغامرة حينما تفلت الصناديق التي تحملهم في البحر ليستقروا على جزيرة مدغشقر، حيث توجد بها مملكة قرود الليمور، والتي تعيش في تهديد دائم وخطر مستمر من حيوانات الفوسا.
يقوم أحد الزواحف المجنحة باختطاف بيضة ديناصور، ولكن أثناء طيرانه تسقط منه عن طريق الخطأ. تجد عائلة من الليمور البيضة وتقوم برعايتها ورعاية الديناصور الذى يخرج منها، وتطلق عليه (الادار) وتقوم بتربيته كواحد من أفرادها. الادر يتولى حمايتهم لأنه يعتقد أنهم عائلته، حينما يهاجم أحد النيازك الأرض يحاول الادار وعائلته الهروب إلى مكان آخر خوفا من الدمارن فيتصادف مقابلة الادار لبقية الديناصورات لأول مرة.
