Élevé par un père militaire brutal, Desmond T. Doss prêche pour la non-violence malgré quelques écarts de conduite survenus dans son enfance. En vieillissant, son frère s'est enrôlé comme soldat alors qu'il a préféré développer ses dons pour soigner les gens. Après avoir secouru un blessé, le jeune homme a fait la connaissance d'une jolie infirmière. Leur histoire d'amour vient à peine de commencer que Desmond tient à rejoindre les rangs de l'armée américaine et aider ainsi le corps médical pendant la Seconde Guerre mondiale. Un des principes qui le guide est de ne jamais tuer ni toucher à une arme, ce qui provoque des conflits avec ses supérieurs.

Caesar et les singes vivent maintenant dans une forêt près de San Francisco, dix ans après leur évasion. Ils y ont établi une société et même une école. Alors que la majorité des humains de la planète a été décimée par un virus, quelques survivants se sont installés dans San Francisco. Lorsqu'ils entrent en contact avec les singes afin d'accéder à un barrage hydroélectrique qui pourrait leur fournir du courant, la plupart des singes, dont Koba, sont craintifs. Leur leader bienveillant, Caesar, décide de faire confiance aux humains. Toutefois, une série d'incidents menace bientôt la paix précaire entre les deux groupes et lorsque Ceasar est trahi, la guerre s'enclenche.

César et les Singes sont contraints de mener un combat dont ils ne veulent pas contre une armée d'Humains dirigée par un Colonel impitoyable. Les Singes connaissent des pertes considérables et César, dans sa quête de vengeance, va devoir lutter contre ses instincts les plus noirs. Au terme d’un périple qui le conduira à un face à face avec le Colonel, les Singes et les Humains vont se livrer une guerre sans merci à l’issue de laquelle une seule des deux espèces survivra - et dominera la planète.

Cornélius et Zira parviennent à retourner vers le passé, et débarquent au 20e siècle à Los Angeles. Ils y subissent les mêmes tourments que Taylor sur la "planète des singes", et découvrent petit à petit quels événements conduiront à la fin de la civilisation humaine et à la domination simienne...
