O Νίο, ο Μορφέας, και η Τρίνιτυ μας «ξυπνάνε» μέσα στον αφόρητα πραγματικό και σκοτεινό κόσμο του Μάτριξ. Αποστολή του Νίο είναι, να σώσει σε 72 μόλις ώρες την Ζάιον, την τελευταία ελεύθερη πόλη, από ένα στρατό 250.000 φονικών μηχανών που απειλεί να την καταστρέψει. Σε αντίθετη περίπτωση το ανθρώπινο γένος θα εξαφανιστεί από προσώπου Γης.
