2199-re az emberiséget föld alatti menedékekbe kényszerítette a Gamilos faj elleni vesztes háború. A tudósok becslése alapján már csak egy év van hátra a kipusztulásig. Fiatal tisztek egy titokzatos kapszulát kapnak a Marson kényszerlesszállást végrehajtott ismeretlen űrhajóról. A kapszula az emberiség utolsó reménysugara: a Magellán galaxis túloldalán lévő Iscandar bolygó olyan fejlett technológiával rendelkezik ami segíthet legyőzni a Gamilókat és helyreállítani a Földet. A Yamato űr csatahajó küldetése, hogy a hátralévő egy év alatt eljusson az Iscandarra és ezzel megmentse az emberiséget.
