地球圏全体を巻き込む大戦争「厄祭戦（やくさいせん）」が終結してから約300年後のP.D.(Post Disaster)323。新たに4つの経済圏が誕生した地球圏は軍事を司る武力組織「ギャラルホルン」の監視の下で平和を保っていた。しかし、地球圏重視の政策は貧困という形で火星を始めとした圏外圏に降りかかり、主人公の三日月・オーガスを始めとする非正規の少年兵や人身売買される孤児「ヒューマンデブリ」などの社会問題を生み出していた。
そんな中、三日月たちが所属する民間警備会社「クリュセ・ガード・セキュリティ（以下CGS）」は、火星の独立運動を指揮する少女クーデリア・藍那・バーンスタインの依頼で、彼女を地球圏まで護衛することになる。しかしその準備の最中、CGSはクーデリアの存在を疎むギャラルホルンの攻撃を受け、社長のマルバ・アーケイや主力部隊（一軍）の大人たちは、事態の処理を少年兵で構成される非正規部隊「参番組」に押し付けて逃亡する。この危機に対し、参番組隊長のオルガ・イツカは、CGSに保管されていた厄祭戦時代のモビルスーツ(MS)「ガンダム・バルバトス」を三日月に託し、ギャラルホルンの撃退に成功する。戦闘後、オルガは仲間の同意を得て傍若無人に振る舞うCGSの大人たちに対しクーデターを決行。組織の名を「鉄華団」と改め、クーデリアの護衛任務を続行する。
