Hlboko v útrobách newyorskej kanalizácie žijú štyri zmutované korytnačky, ktoré vychoval a dokonale vo východných bojových umeniach vycvičil legendárny bojovník Hamato Yoshi, po kontakte so záhadným mutagénom (známym ako Ooze) a potkanom v kanalizácii teraz sám vyzerajúci ako nadrozmerný potkan, ktorého jeho opancierovaní zverenci láskyplne volajú majster Splinter. Oni jemu zase vďačia za krásne mená, ktoré im dal po svojich obľúbených maliarskych majstroch - Leonardo, Donatello, Raphael a Michelangelo. Jediným skutočným kontaktom so životom „na povrchu" tejto zvláštnej pätice bola istý čas len pôvabná červenovlasá televízna reportérka April O'Neilová, neskôr sa k nej pridala aj jej okuliarnatá kolegyňa Irma Langinsteinová.
Michelangelo, Donatello, Leonardo a Raphael sú späť, teda presnejšie povedané prichádzajú v novej podobe. Tretie seriálové spracovanie pôvodne komiksového konceptu Kevina Eastmana a Petera Lairda prináša úplne nové poňatie štvorice zmutovaných korytnačiek vycvičených v japonských bojových umeniach. April O'Neilová je tu šestnásťročné dievča, ktoré sa náhodou s korytnačkami skamarátilo a vďaka výcviku pod vedením majstra Triesky často hrdinom výrazne pomáha. V rôzne pozmenenej podobe sa objavujú aj tradiční zlosynovia na čele s Trhačom a mimozemským zločincom Krangom.
