来自冥河的外道众出现在人间，对人类产生危害。打着“主公”名号的影武者志叶丈瑠将志叶家的家臣池波流之介、白石茉子、谷千明、花织琴叶集合在一起，为保护人类，以及阻止外道众的破坏。这五名侍卫各自拥有自己专属的折神，并且一路上找回了兜（独角仙）、舵木（旗鱼）、虎（猛虎）三个折神。之后丈琉的朋友梅盛源太也加入他们的行列。此外侍战队也遭遇来自假面骑士世界的拜访，此外，故事后半段少年榊原弘将家传的牛折神送给丈琉。

战国时代──以恐怖来统治天下最凶最恶的武将“牙鬼幻月”。由“伊贺崎家”率领的一群忍者，经过激烈的战斗，打倒了“牙鬼幻月”。 但“牙鬼幻月”却留下了不详的预言… “444年后，我将变成妖怪复活再次以恐怖支配天下！”时光流逝—— 终结忍者“伊贺崎好天”跟复活的妖怪“牙鬼幻月”决斗，并成功将它封印。时光再次流逝到了现代──“牙鬼幻月”的封印被解除， “牙鬼幻月”的怨念生出了一批妖怪，这些妖怪们组成“牙鬼军团”， 为了让“牙鬼幻月”完全复活，妖怪们到处搜集人们的恐惧心，开始向人们展开袭击！紧急时刻，出现了5个年轻人。 他们正是伊贺崎家的末裔，也就是终结忍者·伊贺崎好天的孙子们！“当忍则忍，可不忍则不忍！”
