On The Wolverine (2013) they were cut by the old man on the robot. His bones claws grew back but of course not the adamantium that used to embed them. How come now the adamantium be back?

Are you sure he has adamantium claws in the film? I seem to recall them being encased in metal again -- don't know about the adamantium.
It sounds like what you're describing might be a story leap, instead of a plot hole... in other words, since this film takes place so far in the future, maybe the X-Men simply found a way to hook Wolvie up with new metal claws? Not so hard to imagine.

He has them, and when he goes back in time they make pretty sure he didn't have them at that time. Nothing says it's not adamantium or explains how he got it back.
Yeah, he could had found a way to place it back, even more after so many years. But on a movies serie perspective it's odd that some event that happened on a previous movie is changed on a posterior one and nothing is talked about it.
My impression is that The Wolverine (2013) became a non-canonical spin off on the serie. Nothing that happened there reflected on other movies, as they also take him to another continent and don't mess with any fact or other character from previous ones.
