The only reason I can come up with is it was a contractual concession? - perhaps the rights to the cartoon/comic book were sold on the condition one main character spoke in their native language to keep some authenticity to the source material and appease the Japanese audience. But whatever the reason, it was a bit distracting and unnecessary.
Another weird thing - one of the Section Nine team spoke with a cockney London accent! 'Ere, what's goin' on, mate!'

The main reason why they cast Takeshi Kitano to play Aramaki was because he is very famous in Japan. I have heard that he speaks Japanese simply because he doesn't speak English very well.
