there were a lot of shots of the meat pies while characters were discussing Connie and Simon's disappearance and an abrupt cut from Connie's panic attack to the girls cooking the pies that to me seemed to plainly convey that they'd baked Simon and probably Connie as well into the pies Sweeney Todd style. It would sorta make sense, too- it would feed right in to the commune's whole circle of life thing- the dead provide food for the living. I'm not sure though, because obviously their bodies, or at least most of their bodies, feature in the final scene.

I also thought this, even to the point of thinking that the pube Christian finds in his pie thinking was from one of the killed off characters. Alas, it turned out it was intentionally put into his pie by Pelle's sister.
As you said, the bodies of Simon and Connie can be seen at the end - although, not their organs. From what I remember, Connie and the rest of the dead propped up in the barn looked "floppy", and they did gut the bear too, so it's plausible that maybe their insides were used as meat for the pies.

Yeah, I mean I've eaten a woman's pubes before, but never in a pie variety while tripping on psilocybin.
I did think that too, that the bodies were cooked.
