Extra Details: Some of these specials (the Christmas Specials) are in fact associated with various seasons. For example "The Christmas Invasion" noted here as 0x2 is actually part of Season 2. It should be labeled as S02E00 (or S2E2) in Season 2 to keep the continuity of that season. The Runaway Bride (0x4) is actually part of Season 3 and should be listed with that Season. Other specials are not associated with any particular season and as such should remain here. By having some of these specials listed here and not with their associated season is causing mayhem with some media serving applications (Plex, etc.).

You are correct in that it's still up for debate as to whether it's actually Episode 0 (first of the following season) or the last episode of the previous season but I have gone by how it's listed on the BBC's website (which seems to be Episode 0). I don't understand why you say they aren't associated with any season on their website. When you click on the dropdown for each Series you can see the special associated with that season (if there is one). They have styled it differently so you can see it's a special but it's definitely part of the season. If you look at Series 2 by clicking the dropdown to see the entire season the first episode listed is that season's special entitled "The Christmas Invasion". If you look at Series 3 the first episode listed is that season's special called "The Runaway Bride". Am I seeing things differently than you or interpreting it differently?

Edit: In looking at that page again. I can see what you're saying in that they are listed "separately". I interpreted them to be part of the series they were listed under and I guess that's how IMDB has interpreted them as well. I think something needs to be done in re-organizing these because they do play a part of the sequential nature of the series and they weave into that season as a whole. The only thing that needs deciding (IMHO) is whether it's Episode 0 or the last episode. I would go with Episode 0. It keeps things clean but other Who fans might disagree. :-D

Just to add one more point regarding this. If I were to run a Doctor Who marathon I would expect these episodes to play in the order they originally aired in order to keep the continuity of the storyline. Logically that seems to suggest attaching them to a season. If I think about it in the context of a marathon and I hit "play all" on these files then I would want these slotted into their appropriate order in the listing so while I can structure them anyway I want on my hard drive obviously the auto tagging doesn't work because of the structure here. Maybe this should be opened up for comment. I have already seen a few posts supporting this re-org.
