Dopo due anni, Tsunade vorrebbe riorganizzare gli esami combinati dei Chunin a Konoha. Tuttavia, Gaara propone di realizzarli nel Villaggio della Sabbia, in modo da presentarsi come Kazekage. Le vere intenzioni di Tsunade sono quelle di sapere come risponderà l'Organizzazione Alba, visto che Gaara è un Jinchuriki, e di sondare le intenzioni delle altre nazioni mentre quella di Gaara è quella di far uscire allo scoperto i nemici interni. I due Kage raggiungono l'accordo di organizzare una prova dell'esame in ciascun villaggio. Tsunade invita le cinque nazioni principali agli esami, ma i villaggi della Nuvola, della Roccia e della Nebbia non accettano l'invito. Kakashi viene inviato al Villaggio della Pioggia, sia per portare l'invito sia per ottenere informazioni su tale Paese.

Il Team 7 ritorna al Villaggio della Foglia per continuare a vivere la loro vita da Genin. Un giorno, mentre gioca con Konohamaru, Moegi e Udon, Naruto incontra tre genin del Villaggio della Sabbia (Gaara, Temari e Kankuro) e scopre che sono al villaggio in occasione degli esami di selezione dei chunin. Nel frattempo, Kakashi, Asuma e Kurenai propongono i loro team per gli esami di selezione e Naruto è elettrizzato per la possibilità di diventare un Chunin.

La storia riprende dopo circa tre anni dalla fine della 1° serie. Naruto torna al Villaggio della Foglia dopo un lungo allenamento con Jiraiya (uno dei tre Ninja Leggendari assieme ad Orochimaru e Tsunade). La storia coinvolge altri nemici, ovvero l'Organizzazione Alba, dedita alla cattura ed all'imprigionamento di tutti i nove cercoteri, ognuno sigillato in un ninja. Dopo avere ucciso suo fratello Itachi, Sasuke scopre che lo sterminio del suo clan, gli Uchiha, era stato commissionato dal consiglio degli anziani del Villaggio della Foglia. Perciò, si unisce ad Alba, in cambio dell'aiuto di questa, per distruggere il villaggio. La storia prosegue, quindi, con Naruto che cerca di sfuggire all'organizzazione e di redimere il suo migliore amico, considerato da lui come un fratello.

An ancient ruin in Demon Desert comes crumbling down during the battle for the scrolls.

Ino, Sakura and Choji trudge across a desert under the blazing sun without any provisions. Ino and Sakura are arguing when a giant scorpion attacks and injures Sakura.

As Ino and her team head toward an oasis, they are attacked by a team of Sand Shinobi comprised of Ameno, Shishio, and Kouji.

Sakura and her team continue their trek across the desert towards the goal. Their continuous battles have depleted Sakura's chakra, so they stop to rest. Just then, they encounter a puppet manipulated by a rival team from the Sand and end up being discovered.

Ino and Choji fight to protect an immobilized Sakura although they have depleted most of their chakra due to the relentless fighting.

Sand Jonin Fugi sneaks into the Demon Desert and creates a massive sandstorm in order to assassinate Gaara, the Fifth Kazekage.

Gaara heads out to rescue Matsuri and the others but is attacked by a mysterious priest who binds him with a Chakra Chain to capture his Tailed Beast.

Neji and the team come across Matsuri collapsed in the desert and find out that Gaara is in danger. Meanwhile, the chains of a mysterious priest bind Gaara and Foo.

Gaara meets with Fugi, the mastermind behind the assassination attempt on his life. He confides that perhaps, after all the fear and pain he has wrought upon the Sand, he has no right to be their leader.
